As a guess, when you run interactively ntop is run from a different directory (pwd) than when you run it from the command line.  If you read the log messages (you may need -t 4 to see them all), you'll see where ntop is trying to read the files from.

Subject: [Ntop] daemon mode problem

I have FreeBSD 5.0R and ntop2.2 compiled from ports.
when i start ntop without daemon mode it works fine, but in DAEMON mode it cannot read files with
MAC's & ip<->region pairing. Also WEB interface don't work either.

Any ideas ??
