If you disable interface merging (-m?) it will be like two different nTop boxes. Each interface will collect traffic from a single link, and nTop will keep them seperated. There are some screens that show "global" data, but for the most part everything is separate. If this doesn't work, I may not be clear on what you're trying to accomplish.
