Ditto,
Been bit by the exact same scenario now a few times, uninstall fails with 
installation looking at hidden GPO
deployment share.

Now, I just add the new app into the same GPO and choose upgrade, often it's 
done automagically and I leave
the old one in until I am back in there again, usually to add the next update.

Never more than two versions exist, space is cheap...
