I think I may have answered my own question. Reading

 could I clear the running config in a telnet session and _maintain_ 
connectivity for that session, then issue the interface, tftp and conf net 
commands if I didn't want it to merge?

If I run #conf net after configuring the tftp server of course, does the 
downloaded config get written to running or startup config? I want to know, as 
it's much easier to build large configs on paper for me anyway, then upload 
them. I just don't know how the PIX will deal with an error or invalid config, 
and if I can just reload or cycle the power if it's really bad.
