all depends on your size. If simple tools don't work you need to look at companies that specialized in software asset management from companies like managesoft, express metrix, IBM, CA, BMC etc. they do have neat whitepapers that can give you a blueprint of the process. The trickiest part is probably the reconciliation of inventory with the licenses you own.
