Personally I've always used ffmpeg successfully.
Easy to script and really has everything you need right in there.

Sure there are issues, but any software has them. They are things you can
workaround or test once and fix.
The fact that updates to ffmpeg are problematic simply means you don't
update ffmpeg until you know you have the time to put into testing your
workflow.
