Thanks for the quick reply. Where can I get nutch-0.7.dev? Would that
be the SNV trunk or should I pick a "nightly build"? I assume that the
"conf/nutch-default.xml is something that has been added to this
version, since I don't have a conf folder in the 0.6 release I've
tested. I did however now find a nutch-default.xml file in
WEB-INF/classes and I was able to set the searcher.dir property there.

First of all, which Nutch version do you use?
In fact, this issue is solved in the current version (nutch-0.7-dev).

Still to resolve: How can I tell nutch where to look for the indexed
data other than starting Tomcat from this folder (which I think is a
very odd way to configure an app...)
Take a look at the "searcher.dir" property in conf/nutch-default.xml
