Latest nutch (from SVN) - has root context issue solved as far as I know
from reading on this list (I am not using nutch jsp pages so I have
not tested it myslef) - so you can download a source or nigtly build and
you should have it solved.
Regarding configuration of segment directory:
Look for searcher.dir property (and its description) in nutch-default.xml.

Still to resolve: How can I tell nutch where to look for the indexed

very odd way to configure an app...)
