I have run nutch-0.9 release on windows with Eclipse. Based on the error you describe it sounds like your regex-urlfilter.txt may disagree with the seed urls you've specified. Failing that, I would have the bin/nutch script output its classpath under cygwin and compare that to your eclipse classpath.
