I don't know too much about Flickr Auth, but I'm pretty sure that the Flickr API Key (aka consumer key) and the secret are baked into desktop apps.
One thing to consider is that the user had to download and install the app in the first place, so given that the user trusted the app enough to download and install it, it might not be that big of a deal that Flickr isn't able to authenticate the app. The user credentials are still reasonably secure, because users will still need to authorize the app (whatever it might be) to obtain a Flickr auth_token (aka Access Token) to access the user's data.
