I've just discovered the following page: http://code.google.com/p/ocropus/source/browse/wiki/GettingStartedWithAlpha.wiki
It's pretty old, but seems to answer my questions. There is apparently an svn repo containing patched/correct versions of both openfst and lepton at http://ocropus.googlecode.com/svn/external/. I am going to update the issues pages for issues 143 and 145 with this info. Thanks. I thought I had RT entire FM.
