The situation right now is the following: (1) SCons is what we use on Ubuntu. It's more likely to work at any one time than autoconf/automake. However, we won't add patches to it to support other platforms. (2) Autoconf/automake is what should work on more platforms, but we don't have much resources for maintaining it and we don't actually have any other platforms around (we'd need a whole bank of different OS installations if we wanted to ensure that OCRopus compiles on a lot of platforms).
