Is there a way how I can simultaneously use multiple databases from OJB?
Yes, configure each database in the repository_db.xml and retrieve connections by the jcdAlias specified in the descriptor.

Usage via the PB api is along lines of:
PersistenceBrokerfactory.createPersistenceBroker("jcdAame", "username", "password")
Via ODMG it is done by loading the additional Database.
