omd start icinga creates cedis/tmp/icinga/icinga.cfg out of 
cedis/etc/icinga/icinga.d/*.cfg

etc/init.d/icinga checkconfig

will do the job

Did you set your Monitoring Core to Icinga using "omd config" ?
