My process redirects all of the FOP messages to a .log file and, yes,
there is a message about "fo:region-after" for EVERY page! [WARNING: The
contents of fo:region-after on page ii exceed the available area in the
block-progression direction by 77 millipoints. (See position 2:522858)]
There are other messages about much larger overflows for inline elements
as well. But, the document does not appear to be "missing" anything that
I can tell.

Those errors are the pdf building debug output, they are
harmless. Your log appears to be showing all of the declared
formats to be building.
The guide successfully builds from the master branch here for all
required formats.
That bug report got closed with "CLOSED NOTABUG" as a result.
So this seems to be a case of superfluous (useless) warnings (how
small of an overflow are "77 millipoints" = "77/1000 point" anyway)
that can be ignored?
