2nd That.  We use Protel.  It's also very expensive.  The newer
versions are much slower than previous with more than 1 or 2 bugs but
overall we like it.

PADS. Ick.

Few of the packages have netlist compatibility with other packages. 
There is limited support for EDIF but that standard is no longer
supported.

I just pulled down the free version of Eagle and it dosen't appear to
be able to export the netlist to a specific format. (Granted I only
spent 5 minutes looking)  It does however export the netlist to a text
file so  filter could probally be written.   How to handle library
parts though will be another issue to work through.
