I think we're going to end up writing our own tools for some of this. For instance, I believe the process of programming the PROM for the Xilinx involves synthesizing a bitfile, converting it to a SPI format file using a Xilinx command-line tool (probably via Wine), and then actually programming the PROM, using a tool that we write ourselves.
