there were issues using the new ISP/JTAG programming tools with old IDE
versions...

I think we're going to end up writing our own tools for some of this.
For instance, I believe the process of programming the PROM for the
Xilinx involves synthesizing a bitfile, converting it to a SPI format
file using a Xilinx command-line tool (probably via Wine), and then
actually programming the PROM, using a tool that we write ourselves.
Whether we program the PROM via PCI or via a Xilinx parallel-port
cable, we know the protocols for that, so we can handle it ourselves.
