Anton, I would remove the permissions from parent/ancestor groups if they're getting in the way. I believe a brand new install of 1.4 will dump a lot of permissions into the stock Staff group just to make it easy for folks to evaluate, but I think a lot of them should be pruned in a production system and relegated to more specific groups like Cataloger and Circulator.
