From what I hear from our windows guys, most apps don't. I'd guestimate at 95%.

Some of those apps might work with customized wrapper scripts, but for the most part not.

Add to that that most apps don't deal well when run as a normal (non-admin) user.

In general, the apps that tend to be better-behaved in these two areas are those that started out in Unix and were later ported to windows.

To add to your list, synergy ( http://synergy2.sf.net ) works fine out of my afs home directory.
