You have confused CMake by using the same value for CMAKE_INSTALL_PREFIX as your build directory. Instead try -DCMAKE_INSTALL_PREFIX=<path>/openbabel-2.3.1/install. Ditto for the PYTHON_PREFIX. Actually, if I were you I would go with the default, -DPYTHON_PREFIX=
