Some other suggestions to try and narrow things down:
* Try creating a brand-new database if you haven't
* Try using the "other" table type from whatever you're having issues with,
i.e. use InnoDB if you're using ISAM or vice-versa
* Install MySQL 5.5 on another machine if you can and try connecting to that
