The RAServer is within the cgi-bin/ ?

What about this, similar to your proposal, but a little different:

        src/
                conf/
                servers/
                        ra/
                        ca/
                        web/
                                ra/
                                        cgi-bin/
                                        cgi-misc/
                                        htdocs/
                                ca/
                                        cgi-bin/
                                        cgi-misc/
                                        htdocs/
                                public/
                                        cgi-bin/
                                        cgi-misc/
                                        htdocs/
                modules/

We could also consider putting all the configuration files into a dir
in the /etc directory, something like:

        /etc/openca/

or better:

        @conf-prefix@/openca/

and putting there all the configuration-related issues:

        @conf-prefix@/openca/ca.conf
                             raserver.conf
                             public.conf
                             openssl/
                             openssl/extfiles
                             ...

So we have all the configuration files within the same directory. I
don't know if this could be a good idea, let me know what do you
think about this.
