1. can the user be notified if the csr has been rejected or deleted.(for
servers) ?
Only by hand.

2. if approved and signed but the cert does not have an email. is it
possible to get the notification email address at the submission page of
the csr (for servers) ? now I have to email the users manually and give
them the URL to pick their server certs.
Actually we extract the emailaddress only from the certificate because such an emailaddress should be part of the subjectAlternativeName to allow users of a webpage to get a valid emailaddress.

3. is it possible to store more information about the person who submit
a server csr, like name and department.. etc this way one can confirm
and verify the source of the csr before proving it.
Today it is not supported but it is an issue for the future because this is useful to meet some requirements of privacy laws.

why the export from the ca exports all the certs not just the new ones
and the same for the RA it exports all the requests in the database.
We know this problem and have a plan for the solution. The problem is the time. There are a lot of ToDos and it takes some time to patch all the problems and recommendations :( So please be patient.
