I can't comment on the dead links, perhaps Dave can. One disadvantage of a generalized system for a new user to see how it can used for some fairly specific tasks. Examples are a big help, which is why they are so many. But since the number of potential tasks is large, you can see the problem -- lots of examples, but only a few per what you might want to see. At this stage, it's really up to the user community to help. But that community has developed a lot of applications over the years. All I can suggest is that collectively we try to get a more complete and up-to-date-list to Dave so that it can be maintained on the OpenDX web site. This helps each of us and helps to potentially grow the community.
As to "deep computing institute", Bill Pulleyblank, a mathematician who heads the effort, coined it (http://www.research.ibm.com/dci/). A lot of projects at IBM Research have either "deep" or "blue" in the name because of the chess machine. Our weather modelling project is called "Deep Thunder". A project to build a petaflop machine to be used mostly for biological work is called "Blue Gene". Another project to model financial markets is called "Deep Green". The idea is using modelling, high-performance-computing, etc. for complex business decisions. My very limited experience has been the VTK is more difficult to use and more limited.
