For those interested, I posted a message on Muscle mailing list: http://lists.drizzle.com/pipermail/muscle/2011-April/008938.html It seems that a lot of readers only advertise maximum speed (for example 600.000) but no speed matrix. The problem is that GNU/Linux libccid seems to only take care of advertised speed matrix. Windows can probably guess the right speed when the driver does not advertise them. Thus in certain situations, I suspect that Windows can be 5 times faster to query readers.
