hm, what do you mean by "any differences concerning the transparency" ? 
An alpha of 0.0 means fully translucent, so if you apply that to 
everything, I'd expect your whole scene to disappear.

Do you mean they disappear independent of what alpha value you use for 
the graph op or only when using alpha = 0.0 ?

I'm afraid I'm not sure if I understand what exactly is going wrong, 
would it be possible to place some screenshots that show things when 
they are correct and if they look wrong in a publicly accessible place 
(or you can try attaching them to a mail, if they are not too big) ?
