In recent versions subdirectories called amd64 changed to just 64. This has caused no end of trouble. X will probably start with no /etc/X11/xorg.conf, or you can update the directory names in the file, or you can add symlinks between amd64 and 64 everywhere.
Also, things were moved from something like /usr/X11/modules to /usr/xorg/modules. You may need to move some files or add symlinks. On one system I used the old xorg.conf, but removed all the module statements.
