Has anyone got any ideas of why this is happening and/or how to fix it??

I have already done a chown -R user user on my home account from a text 
console and logged in as root. I really don't know what else I can 
do.... although in order to correct a terminal issue I had a while back 
I did have to dig into a specific file which had the whole systems 
permission settings in it. - I wonder if that has anything to do with it?
