I rember that I had trouble because DOS/UNIX line feed translation was performed by cygwin. I was surprised because I consider automatic line feed translation on pipes very doubtful and as I understood the documentation of the environment variable CYGWIN `binmode' should be default and most shells should apply `binmode' to pipes also. This lead to broken `make dist' (automake) because of some unwanted `tar | gz' CRLF conversion I could imagine that you have a similar issue.
