I use a single hard drive to back up both Windows and Linux. What I did was format 1/2 of the drive as NTFS and the other half as EXT2 (using partition magic, but you could do it within Linux). When I mount it to Windows, it simply ignores the EXT2 partiton. On Linux, I can see both but I only work with the EXT2 partition doing backups (and I put a few other odds and ends on there also).
