The OpenVPN (un)installer does not remove any files it did not install. For example config files won't get deleted. That said, if you are upgrading from a really old version (2.3-alpha2 or earlier) you may need move the configuration files around the files a bit: the README file that pops up on Windows at the end of the installation has all the details.
