The nodes file doesn't have any data that has to match the serverdb, so manually modification of the nodes file is ok.
As far as your error... is the pbs_server service running? If so, I might try blowing the pbs db away once before running the Step 7. (this can be done by manually starting the pbs_server process- /opt/pbs/sbin/pbs_server -t create)
