AFAIK, Flash Paper 2 doesn't take .exes.

The way I've done it in the past (maybe there's a better way):

1) export my swf
2) drop it inside Flash paper 2 - wich outputs it to a new swf (or PDF
if I want)
3  using the open-source Screenweaver
(http://www.osflash.org/screenweaver) - I then create a new .exe
application ready for distribution
