Well if you go the eclipse plugin route for Flex builder, sure, you can basically do anything by using Ant. That's where the E from FAMES comes from, Eclipse. Good question on the standalone version of Flex builder though. It's basically Eclipse with parts ripped out, I use the plugin version at work and have just started to use the standalone version at home. I'll try to see if there are any differences. I'm guessing you could still use Ant the same way, write a build file for your AS2 project and then compile use MTASC.

Keep in mind you might not get the right code highlighting and auto-completion since you'd be trying to write AS2 which is a little different than what Flex builder is expecting. I'd say you're better off going the plugin route for Flex builder.
