ffmpeg does it, but probably not AS3 swf's.

Not free, but cheap and it works like a web-service..

If you're looking into doing something like this yourself, and if you  
want it full-featured and probably a few seconds delay after starting  
the swf (bypassing the loading-phase). You probably have to look into  
running a browser or flashplayer on your server in a fake X-Windows  
instance and capturing the output.
