Apart from the fact that it is sometimes indeed an error in OsmAndMapCreator/OsmAnd, it is mostly a map data issue.
The issue can be two-fold: - Big lakes and islands are often built-up of circular, closed multi-polygons with a defined "inner" and "outer" part.. Sometimes these multi-polygons are broken. Therefore OsmAndMapCreator can simply not create and OsmAnd not render it. This happens occasionally but not so often. - These big lakes are sometimes on the border of two or more countries. As OsmAnd uses country maps, the same (multi-)polygons get artificially broken, thereby again preventing OsmAndMapCreator to create that lake. And therefore OsmAnd can't render it as it is simply not in the map as a lake. This last phenomenon got worse since a couple of countries got split up into regions. Some of these lakes are also the border of two or more counties/provinces/regions/shires etc. So again these lakes are not created by OsmAndMapCreator and herefore OsmAnd can't render them. The fact that you can see them below zoomlevel 10 is because at those zoomlevels (<10) the world map is used. And the worldmap knows borders but the countries are not split. It is just one big map and therefore all the lakes, island and possible other circular (multi-)polygons are not split. As said: The lakes are circular, closed multi-polygons defining an "inner" and an "outer" part. If the polygon is broken there is no longer an inner or outer part. Note that highways for example are almost always also multi-polygons, but they are not circular and do not have an "inner" space (filled with water). For the record: I also use Mapfactor Navigator. It has the exact same issue although they have an extra step to correct as much as possible for those circular "border crossing" multi-polygons (I don't know details as it is not open-source).
