FWIW, it doesn't happen to me. I'm also making backups via MTP, and I get my favourites.gpx intact. Now, I'm using Linux, probably a different phone (mine is Samsung Galaxy A3), and surely different PC hardware. So there is quite a lot that differs. I'm assume we use the same OsmAnd app though, so that wouldn't be my first suspect.
Again, just FWIW. Does the rest of your backup via MTP work fine?
