Like you, I built my first track (in Garmin BaseCamp) with waypoints. When I 
tested it OsmAnd behaved as described by you.

If you are not moving exactly past the position of the waypoint while 
navigating, try OsmAnd to navigate to the waypoint again and again. Even if you 
have been away for a long time.

Since then, I no longer use waypoints in tracks. I use via points (Garmin 
BaseCamp notation) instead. With these I already created tracks with 400 via 
points. OsmAnd has no problem here.

If I really want to use the waypoints, I'll import the waypoints as Favorite. 
If the waypoints are part of a file, OsmAnd creates a folder with that name.
