Hi Julien, I would suggest to test your local configuration of OpenCV by compiling an external project like in this OpenCV tutorial:
http://docs.opencv.org/doc/tutorials/introduction/linux_gcc_cmake/linux_gcc_cmake.html#linux-gcc-usage We've got currently compatibility issues in OTB with OpenCV 3.X branch. I don't think that it affects also branch 2.8.9 (errors are different) but we couldn't be 100% sure as we don't have currently test platforms with OpenCV 2.8.9. Hope it helps.
