If you can't even remove the CT from the doclib, yeah it must be being used in there somewhere. Just a basic suggestion if you haven't tried already... - Is your view displaying all items (not filtering anything out?) - Turned on the CT as a list column? Will let you quickly spot any used instances. FWIW..
