OK, so that explains the default site groups not being created - and it's definitely not a feature. :)
But these are custom groups that should be created via feature activation. Is there anything I can add to the code that would make this happen? Running with elevated permissions, impersonation, anything? Creating the site via Central Admin woks as expected. Similarly if I activate a feature (which calls code to create groups) using stsadm, the groups are not created and I get a nasty site error. But activating it through the UI successfully creates the groups. I'm running stsadm under my login and I'm also the site collection admin for the target sites.
