Yes. Stsadm is very particular (read flaky) with versioning and will not removed duplicates on a subsequent import.
I assume this is only affecting document libraries? Did you run the same parameters on the export command? Did you retain IDs? Had you previously set-up content deployment or was this a first time import? And, most importantly, was versioning enabled on the target list? We have a issue where list items with previous versions, when exported then imported, now have duplicate items (one item in the list for each version) in the list.
