For setting navigation, I have a PowerShell script I'm just about to publish that will adjust these along with other bits that annoyingly aren't set. The only way to do this by default is to clone the site template and tweak it in onet.xml and use this template instead, this maybe needed otherwise every new Ent Wiki will rely on the PowerShell script to be run...
