Is it an option to copy the whole databases and destroy the other three projects? (If you do this, don't forget to change the server guid using TfsInstanceInfo.exe. Search my blog for it) There are some well known limitations of the TFS-TFS Migration Tool + toolkit. I encourage you to checkout the wiki on codeplex for common/recommended/not recommended scenarios.
