I assume you mean BitTorrent message stream encryption (MS) and protocol header encryption (PHE). I suppose it depends on the implementation, but I don't see any reason why encryption wouldn't be used for peer connections in DHT mode. But DHT traffic itself may not be encrypted.
If not, why not.. and if yes, then it means there's no way to block/throttle these networks except for some sort of network based statistical method right?
If the DHT traffic itself is not encrypted then you could detect that. Otherwise, yeah, statistics will detect BitTorrent every time.
