Hopefully that’s 5.3.1. 

Are there errors in the packetfence.log when you try to generate those reports? 

You could turn on query logging in MySQL and see what queries are running.
You could try to run those queries manually yourself and see what gets 
returned, and how long it takes.

If the tables get too large you could conceivably be seeing the results of a 
timeout where the query takes longer to run that the GUI is willing to wait.
