I assume you are debugging to the device, right? I would check that the
debugger settings are still in place. Make sure that it is aiming at the
correct COM port, 'shortcut tap tap 2' is entered and recognized correctly
by the device, that the serial port of the device is free (soft reset
works). Also, if I could know roughly what you shuffled that might be
helpful too.....e.g. if the debugger plugins got shuffled around to the
wrong location....

remove all the object code and resync all the file and make again.
Eventually it works.
