I actually have a very similar question.
First off, yes you can directly access the MC68328 processor, and you
can change the setting for the port (i.e., disable IrDA), but at this point
I havn't been able to get it to work properly. (I'm attempting to
communicate with a device that just uses serial, w/o IrDA via an Ir port).

There is a section (pages 11-1 to 11-20, or in adobe acrobate reader 123 to
142) that specificaly talks about the UART regesters.
I've messed with several of the setting, and at this point I can't seem to
get the port to communicate proplery. I wish you the best of luck, and I
