Well, my "never ending struggle" has come to an end, thanks to Christian Falch. (Boy, do I owe you big!)
The problem ended up being the build-prc parameters, which I copied from a sample website. As the Makefile was written to invoke build-prc, the MBARxxxx.bin file (the first of the .bin and .grc files) was being interpreted as the crid argument, so wasn't getting bundled up into the prc file.
