You don't need to write an app. There are already a number of applications that let you adjust the default system colors, including the freeware Colorize:

Basically, the color theme pref panel is just a panel that sets the default colors when the system starts or a setting is changed. The prefColorThemeID preference isn't checked if there's no "Theme" panel installed on the device.
